Default Headers, Intake, and Tune

I'm making arrangements for installation of Kooks long tube headers, catted x-pipe, Lingenfelter intake, and complete tune. I already have Magnaflows. Everything else is stock with a 6 speed Auto with 50,000 miles. Any ideas what I'll end up with?
Anything I am missing?

Those are good mods. Your missing a ported intake manifold or a FAST intake. Ported LS2 intake is 12 - 15 HP on a bolt-on car and its something you want to do before you tune the car (if you're paying for a tune). Costs about $200 - $400 depending upon who is doing the porting. A ported TB ($100) can be added anytime without needing to change the tune, so you can skip that if funds are tight.

The FAST manifold is about $1k but provides gains similar to adding headers on the LS2. It adds a lot of midrange torque (much more than a ported stock LS2 IM) and about 20 HP on a bolt-on LS2.

If you're thinking about adding a 160 T-stat, do that now too. The fans are controlled through the tune.

i have read that if you are going to supercharge the engine there is no need to change out the IM. I was also told that porting the stock IM wasnt worth the time or money. How much truth is there to that

For a PD blower, that's true since it comes off. For your average street car with a centri blower that's true on the LS3. It's generally true on the LS2. It would be way down my list of mods with a S/C.
Cheaper to pully down to get more HP over a base S/C kit. If you you don't want to pulley down, then increasing efficiency helps.

LS3 is only good for a few HP so I did not do it until I had cammed the car. LS2 manifold is a POS. 10 - 15 HP are available depending upon your other mods, so it is a good HP/$ investment. The FAST manifold makes more HP and really helps midrange TQ. It budget permits, that is the way to go. If not, I'd port the IM.
